So my work status is about to become very casual due to stress and anxiety. Using the online estimators I would be eligible for more FTB, however if they go on this financial years income I would not be.
Do you contact them and just tell them income has dropped, or do I have to wait until the end of the next financial year?
Sorry if this is a silly question, just unfamiliar with how it all works.

As this financial year is just about over now is the time to contact them and let them know what your income will be for the 2017/18 financial year so that you can the extra money every fortnight. If you leave it to the end of next year you will receive the difference as a lump sum once you have done your tax return.
